In the last 2 minutes of each half does the clock stop when a player goes out of bounds and doesn't restart until the ball is snapped?

I'm in a pissing contest with my Gator brother-in-law about the end of the UF-UT game. Told him UT got screwed. UT player went out of bounds and ref didn't stop clock right away. Then the ball was spotted with ref standing behind the line not letting them snap ball and the clock was restarted. UT then called for illegal substitution. UT had a time out so there was no 10 second runoff. They moved ball back 5 yds and the rest is history.

Whats the deal on out of bounds/clock in last 2 minutes of each half? Help, he it getting so annoying after several years of quiet.
