I second Pequod's for pizza. You need to make reservations and even then you will have to wait once you get there.

Also, go to Italian Village at 71 West Monroe in the downtown loop. It's my favorite EYE-talian restaurant.
 
Thats about all the info I need... food is amazing, proximity to where I will be going... :) No need to overthink it right?

No clue what my kids will think about deep dish pizza. They are weird. They get it from their momma.
I think so. They also have amazing salads according to the nephew. My and wife and his fiance are not big pizza people and supposedly the salad is incredible. My nephew chose the place and it is one of there favorite restaurants; being close to a zoo and park made it an easy choice for him to take them to this place.
 
Field Museum, Shedd Aquarium, Lincoln Park Zoo, and take the architecture boat tour.
All of these are great suggestions for 4/5 ur olds. The architecture tour may bore them except for just being on the boat. Navy pier is a must for small kids. Giordanos is waaay better than Lou Malnattis in my opinion. Do not go to Uno and Due unless forced to at gunpoint. There is a place called Sugar Factory that is a kid paradise. Like an old school soda shop but ten times the price.

If Taste of Chicago is going on while you're here, skip it. It's the largest collection of disgusting food on the planet. If you like festivals spend the time and go 90 mins north to Summerfest in Milwaukee. Better for kids. Better music. And arguably better food.

Pelago is probably the best Italian food in the city. Maple and Ash is currently the best steak in town. Eataly is worth your time if you are a foodie. Go to the top of the Hancock and have desert with your kids. It's better views than the Willis/Sears tower and there is nothing to do at the Willis except look out the window.
